Trouble Initializing New WD Black Hard Drive

A severe hardware malfunction recently caused me to need to replace the Motherboard, SSD, and HDD in my 64 bit Windows 8.1 Machine. I installed a 500GB Samsung EVO SSD and a 4TB Western Digital Black HDD. I used my Windows 8.1 OEM Disk and installed the OS to the Samsung SSD.

After getting the OS up and running I opened disk management to format and initialize the drive and was greeted by this screen

When I right click on the 2047.66 GB section I can create a simple volume, but this option is unavailable for the smaller section.

How can I merge and and initialize the two sections?

What is the System Reserved partition and is there any way to remove/relocate it?

If the hdd drive was installed when you loaded windows, windows installed boot files on it. Should install windows with only the boot drive installed. After the computer has the MB drivers and etc installed and is running right, then install other drives. If you remove that WD drive now and try to boot, you will most likely have problems now. Try it and if there are problems, insert the windows install sick and select the repair option and this might fix the problem. Then install the WD drive and you should have access to all of the disk. Other option, install windows again with only the one boot drive installed.

You will need to change the hdd to gpt format to use all of it since it is larger than 2TBs.
