I'm running OSX Yosemite 10.10.5 on my Macbook Pro Retina laptop. Certain External HDD's will show up, but two of my WD HDD's will not, even with the 'external HDD' box checked under the Finder's Preferences. All HDD's show up under Disk Utility, though. Any suggestions?

Hey there, Mastermmm.

I'm really sorry to hear about the problems you're having with those drives. Do you have any data on them which you need to recover? Are you sure they've been properly formatted for Mac OS X?
I'd recommend that you check that link and follow all the suggestions, to see if they help you figure out what might be wrong here: WD external hard drive is not powering on or is not recognized on a Mac system.
You could also try testing the drive for errors, even though it would be quite an unfortunate coincidence for 2 drives to be having issues at the same time: How to test a drive for defects or problems on a Mac.

Please let me know how everything goes.

No data on the drives. Yes, I reformatted both drives to exFat format, as the rest of my drives are. I think it's some type of software issue, I've heard of people having this issue before. I have just decided to return the drives and replace them with Fantom Drives, which have always been a higher quality, have faster transfer speeds, and seem to last longer.

The issue was that when formatted to exFAT (as I had done), I needed to select the '1024 kilobytes' allocation size, or smaller. When this is done the 3-4TB or larger external HDD's can then be used on OSX. If it was used as NTFS I doubt I would have had this issue.
