Computer won't boot when HDD is set as priority in BIOS

My old HDD decided to break so I replaced it with a brand new one. Initially I had problems installing windows due to various errors which I managed to fix via the cmd panel and the diskpart function (i.e. setting disk as primary, formatting, naming disk Windows 7 etc.).

When I went to change the boot priorities back to hdd being the 1st device I got a black screen and an error about the device not being found. However when a usb hd is set as 1st priority it boots up fine. I had no other hard drives plugged in when I installed windows, only the internal one. Is the internal hard drive being recognised as a usb devise? I'm so confused!

I'm happy to leave it as is if its working but I'm worried it'll cause problems later on.

The internal hdd is a seagate barracuda 2tb.
 
Solution
try reinstalling windows if it fix the problem, all i can see that computer behaves like this when there is no boot sector in hard drive, boot sector is created in hdd as soon as OS is installed
