I got the thermaltake riing 12 fans that change colours. That's really cool except they only work with the controller that comes with them (up to three fans in one controller in the three pack). There is no way to control them by software and the cables are short enough I cant just bring them up to one of the front optical bays and leave the controllers there. This means that in order to change the colour they are I have to open the side of the chassis.

My wires only just fit in the antec eleven hunderd v2 I bought especially with the be quiet dark rock cpu cooler also only just fitting, under 1cm clearance with the cpu cooler spec saying 170 mm allowance for cpu. The case is also noisier than I expected from fan noise. I am cutting down on the number of fans but I still want some visible, definitely at least one from the front.

Between the access issues for the controllers and the noise I think the best solution is a new case. Though I would love to find a software solution for the fans!

I am hoping to find a hinged case for easy access. I am also hoping to fit everything into a mid tower case. I love the in win 805 for its lovely glass look including at the front to show the fans and led lights including glass at the front for the front fans but it is also too narrow. I cant find anything with a hinged side panel however, only in full tower. Any ideas?

When you speak of hinged cases a number of them come to mind:
Caselabs cases that are vertically oriented
Corsair's 400C/600C/760T
Phanteks Enthoo Evolv(matx and atx)...

Hang on a minute we're yet to know of your internals/systems specs to better narrow down your case size and choice inclusive of a budget!

Another solution that came to mind, you could essentially make custom length cables for your fans by splicing them or just recreating the lengths with appropriate connectors+leads but it yet doesn't resolve the issue whereby you need access to the controller to change your lighting conditions. The hinged case will in fact allow you to place the controller in a convenient place to manage on a necessary basis.

InWin cases that...

InWin cases that have the tempered side panel designs aren't on hinges and will offer restrictions+hassle while opening and closing such a panel although it looks the part ;)
