40fps frame drop every 3 seconds. (Crossfire)

Hi there everybody and merry chrismas.

I have a problem with frame drops. When I'm running Firestrike i have around 120 fps through all the graphics test, however every 3 sec the frames drops to 80fps. Though on the monitor it seems like far more as it is clearly visable and seems like a fast slowdown.

I'm running a crossfire setup:

CPU: I5 4690K
MB: MSI MPower z97
GPU: 2x MSI R9 290X Lightning (Crossifre enabled)
RAM: 4x 8GB 1600Mhz cl9 Corsair vengance ddr3
PSU: Seasonic SnowSilent 1050W platinum
HDD 1: Samsung EVO 850 250GB
HDD 2: Samsung HD103SI (Containing 3DMARK)

Can the HDD be the problem or is it the crossfire?
I'm at a loss. What can it be? It seems to be the same in games. (They are all on the same drive, Samsung HD103SI)

There is no dust 2 brand new GPUs. Temps are fine 70C max on top card 60C max on bottom card.

Temps are not the issue i think.
Both GPU core clocks are steady at 1080MHz, both GPU mem clocks steady at 1250MHz (5000MHz)
Cpu steady at 4.0Ghz. Temps are 70C (top gpu) and 60C (bottom GPU) 40C (CPU) MAX

After checking for Geek Jed response to your question.

If you have the space available on the SSD for Firestrike and 3DMark, load them on the SSD. Even if Geek Jed response is the correct response, you will see a benefit moving the programs to the SSD. Depending on the amount of space that is used for gaming, you may think about getting a second 500 GB SSD for the games and any other programs that you need loading speed for.

Check for that the HD is not going into sleep state and the power setting is for never sleep for the HD, computer, and monitor.

Sleep state is off and did my power settings and all that. I will be getting a 500gb SSD for programs and games. Will try loading from ssd
 
IF clocks are constant, both CPU and GPU, then temps must be ok as there is no throttling.

Which can only mean that another program is consuming CPU resource. If you have two screens run task manager sort by CPU usage and see what's at the top at normal and slow speeds. I had an issue years ago where Itunes would do something every 1min or so, and grab the screen focus, and itunes wasn't even started.

Theres no apparent software taking its toll on the cpu other than 3dmark during the run.
Tried moving 3Dmark to the ssd, no improvement. (Steam is still located on the hdd though)
3Dmark is run through steam, don't know if it affects anything.

I also tried the sky diver with frames above 300fps, but the drop in around 40 fps still shows up as lag. Even though the fps is still at 260fps. It happens every 3 seconds and last for half a second or so. Maybe even shorter.

There is no drops with crossfire disabled, howerver setting all settings on low does not help the problem while crossfire.

Try this:
*Set your both GPU fan to manual 50% or higher, let some noise take over for the bench. You might want to remove side panel before you bench.
*Try see the setting in bios around pci-x.
*If that still doesn't work out, switch around the GPU, top slot to bottom slot and vice versa.

You didnt overclock and your system driver is updated right?

Tried switching the cards, no effect. And yes all drivers are up to date.
Tried running a non demanding game "Ori and the blind forest" and ever 3 seconds it is as if it goes into slowmotion for half a sec.
