I am using After Effects CC 2015 (installed on the SSD drive) and I'm really confused about the scratch disks and where to render the output, SSD or HDD? Can you recommend a good setting, so I get decent render speeds?
Also, if you are an after effects expert, how do I best utilize my CPU for rendering, because they have dropped the multi-core processing options in the version 2015.

I don't use this program, but..

1) An SSD is faster for read and write access than a hard drive. You want the SSD you're working on, plus any outputs including the final output/scratch to also be on the SSD.

How much benefit also depends on other factors including how much SYSTEM RAM you have because if you don't have enough it has to go back to the SSD.

16GB is the minimum now I see recommended.

2) "dropped the multi-core processing options"?

See my next link (as to that, I disagree with the "two hard drives", just use the same or another SSD unless your files or so large it's too costly)
