Case standoff types

My case came with two sets of standoffs. One that is short and wide and one that's long but thinner. The one that I used also came with their own kinds of screws I used the short and fat ones for my gigabyte ga 990fxa ud3 r5 motherboard and these screws

But the long and thinner ones come with these screws

My case is a DeepCool Tesseract and the setup with the short and small standoffs works but did I match them right.
Also my back ports are barely aligned and I feel like the long and narrow ones are too thin for the holes on the mobo.
 
Solution
Screws like in the top picture, ones with built in washer, are usually for mounting MB, Shorter ones are usually for disks.
Built in washer is to have better contact of MB with ground, to cover and make contact with little dots around mounting holes.
