I currently have the AM731, looking to upgrade the motherboard to a MSI Z97 gaming 5, and also upgrade the graphics card to a gtx 980 ti or 980. would i have any problems with this? is this also a good upgrade?

You have a i7 non K processor so the MSI z97 would be a waste of money as your not able to OC do to the non k i7, and not using sli/crossfire. As for the 980/980ti, thats really up to you but if it were my choice I would go with a 970 and save the money (almost 200 dollars), this again I'm assuming your not doing 4k gaming.

A graphics card has 3 components to it.

Most modern motherboards will have at least one PCIe 3.0 (x16) or 2.0 (backwards compatible) x16 slot. The Z97 board you list has no problem there.

The second part is case size. A 980/980ti tend to be anywhere from 10.5" to 12" depending on the model. You need to make sure you have a case compatible with that length. (it may block or require you to remove drive cages in some situations).

The third is the PSU. A 980ti can draw up to 250W at full load. You'll never likely experience it drawing that much, but it's possible. A quality PSU (tier 1 or 2 from http://www.tomshardware.com/forum/id-2547993/psu-tier-list.html) should be used to power it adequately. The exact wattage you need will vary depending on your components, but I would suspect an absolute minimum 550/600W PSU of good quality.
