Recently got a new graphics card and psu - gigabyte gtx960 and evga 430w

Installed both, no issues, BF4 and Fallout 4 both run great

Days later a noticeable, constant stuttering begins in every game

Clean installed new drivers for the card
Checked temperatures (nothing above 65 at full load gpu or cpu)
No problems with memory

This morning I boot the computer up and see a glitchy green or pink screen - the boot device is not recognized

Remove graphics card and replace with previous - gtx650 - but get the same glitchy screen

Disconnected everything but the ssd with Windows and glitchiness is gone but now I'm stuck in an endless repair loop

Tried refreshing and then resetting Windows but I still can't boot to Windows

Solution
Use your repair or install disk and keep running startup repair until it does boot. It sounds like you installed windows while the hdd was installed so windows wrote boot files there. {silly windows}
