I hate to be a noob, but for some reason, the front HD fan works, the top 140mm fan is working, but the rear fan is not working. Do i most likely have a bunk fan? Also I do not have the 4 little 2 pin wires connected. I'm not sure wth their for I've tried connecting them to Sys1 and nothing happens so idk.

It is likely however that the fan is faulty - I would say faulty fans are the most common thing I've come across building PC's.

The part on the right is a male three pin fan connector. You would use that if you don't have 3 or four pin fan headers on your motherboard (or if you don't want to use the motherboard fan headers). I imagine that the reason you have more than one is some provide voltage reduction so the fan doesn't run at full speed
