What would happen if I used this graphics card PCI E slot set up on my motherboard?

I have a MSI gaming 7 x99s. My mobo says to use PCI E 1 and 3 but this leaves them pancaked and I believe one of the fans on my 980tis would be blocked. So what would happen if I used PCI E slot 1 and 5? Would they run at 8x by x8 instead of the reccomended 16x by x8 on PCI E slot 1 and 3? 1 and 5 on my 28 lane processor isnt listed

That CPU only supports one 16x lane and one 8x. So it should run 16x for slot 1 and 8x for slot 3.
