So I want to format my primary drive which I keep only the OS. I store everything on a second hdd. Will it be possible after the format of the primary drive NOT to reinstall all the programs from the start, and just run them from the second hdd? Are Windows going to recognise the programs normally or it's best to just reinstall everything?

Solution
No. Once you format the OS and install a fresh copy it has no knowledge of the installed programs. You will have to reinstall all of them.

The installation info is kept in the registry and you wipe it out when you install a clean OS.
