Computer freezing for 1-2 seconds every now and then

Hello, my computer freezes every once in a while, sometimes far too many times on a row for 1-2 seconds. If I happen to be typing when it freezes, it spams the last letter I was typing when it froze. There are no sounds coming from the computer. And here I shall tell my story and how it started;

This problem started about 2-3 weeks ago, when my computer wouldn't shutdown when I gave the command. I manually closed it, when I turned it back on the computer wouldn't turn on. After some observations, I realized that it had to be related to my PSU. It was getting old and maybe didn't really have it in itself to support the system which I have upgraded various times. While reading my motherboard's book it said there is also a slowboot option which uses less resources of the pc to run it. So I switched the motherboard to the slowboot one with the other bios and voila it was working. I took the computer to a friend's friend who happens to be a computer tech, he said it is definetely PSU. Now this is where it gets interesting, I vaguely recall him changing some settings at Bios saying that it may freeze your computer but it'll make sure it doesn't shut down abruptly when the power failure takes place. Just 4-5 days ago I bought a new PSU, a decent CPU Cooler and a tower case. I've installed it all. Switched it to the normal performance from slowboot. I received some errors and what not, the system was starting however the motherboard would get stuck at error code 79. I flashed the bios and it worked out. However before flashing the bios, I also removed the motherboard battery to reset the CMOS, Bios settings. So now I am feeling sketchy because I know that I resetted the bios settings, yet this freezing still happens?

Question 1- My motherboard is Msi X99A Gaming 7, if any of you has it or knows of it is there a technical difference inbetween the slowboot and normal performance boot options on the motherboard? Like does one use less CPU and what not? Or are they merely bios settings? Could I have somehow copied the slowboot's settings to my main bios? As in are these options simply 2 different bios on the same motherboard?

Question 2- I did some looking into similar problems on the internet, none of them actually seemed to be solved, or at least the people who reported these issues cared to make last comments on its status.I haven't the faintest clue why this could be happening? I did however remove my Ram, put only one on at a time etcetra. These things did not seem to help it at all. Can you tell me what might be causing this? I expect someone will say check for bad sectors on your hard disk, I'd be more than glad to, except I do not know how to.

I'm clueless, please help me! It sucks paying sp much money on a gaming pc and having such freezing issues. It's like buying a Ferrari that cannot speed up like it is supposed to.

Windows 10 64bit
16 GB Ram DDR4
Graphics Card: Amd Radeon R9 200 Series / 4GB - 512 bit
Processor: i7-5820k CPU @ 3.30 GHz (12 CPUs)
Hdd: 1.5 TB Sata? (Not quite sure how to figure that out, I know it is 1.5 tb and I bought it like 4 months ago)

Finally, I know that my Amd Radeon graphics card is up to date, and I have all the drivers windows update offers. (I'm guessing they are all up to date as well)
