I am looking to possibly upgrade from my current case. Right not I have the Fractal Design Define S and I really like the case, but it does not support E-ATX motherboards. So, I am looking to find a case that can support E-ATX and a custom watercooling loop. I also would like to have a case that does not cost over $200. Any advice would be greatly appreciated!

The Phanteks Enthoo Pro or Enthoo Luxe will serve you well. The Luxe has room for an extra set of fans above the mother if you want to do push/pull with your loop plus it has LED lighting if you like that. The Pro can be had for under $100 and the Luxe for around $150.
