BIOS Update caused Bootmgr missing error

Mobo: ASUS M4A89TD PRO

I've been having issues with the USB 3.0 ports of this mobo for quite some time. They consistently lose connection after as little as an hour, which is unacceptable after getting a new Netgear AC1200 WiFi adapter to pair with my Nighthawk X6 Tri-band router. I went in an updated the BIOS to the most recent ASUS had available (2012).

Now when I boot, I get the Bootmgr is missing message — which I know is generally solved by switching the boot priority around — however this is where it gets strange. My boot drive is a 120GB SSD, and then I have a secondary 650GB WD internal that I keep my games, movies, etc on. Under boot priority I can set my SSD to boot first, but my secondary WD isn't even on the list next to my optical drive.

Now, if I boot-up it still brings me to the Bootmgr is missing error. If I hit F8 to jump into the boot menu instead, both drives are there, but I have to select my secondary WD hard drive to get back into Windows 7 (64-bit). Which makes no sense to me considering Windows is on my SSD?!

Anyhow, I've tried resetting BIOS settings to default, switching around SATA connections/ports, all with no luck. So every time I boot now, I have to do the F8>Select secondary drive to even get into Windows or else it automatically goes to the Bootmgr error message again.

With as much hassle as this mobo has given me over the years, I think I'm going to eventually replace it sooner than later, but for now I'd like to get things straightened out booting.

Any help would be greatly appreciated!
