I want to setup a raid 5 with three 2TB hard drives. What I want to know is can I backup the three hard drives with an external 6TB hard drive?

Welcome to Tom's Hardware, dfamily!

You should be able to backup your data without any issues to the 6 TB external drive! Since your RAID 5 is composed of 3 x 2 TB HDDs, you'd be able to use only 4 TB for storage, whereas the other 2 TB will be used for protection/fault tolerance (in RAID 5 it is also known as parity).
Good job with the backup intentions, though! Often, users rely on the fact that it's RAID and don't consider backing it up. However, it's essential that you do that because arrays are not a backup solution for your data! There is an article from the community, you might find very interesting as it describes different backup strategies for RAID arrays.

Hope it helps. Best of luck! :)
