Hard Drives disappear from "My Computer" instantly after startup.

This just recently started happening (as in the past two or three days). Every time I boot up, I go went to one of my secondary drives (I have 4 that I use) and can look through the files for 30 seconds to a minute before the drives completely disappear from my computer, and everywhere else I've looked that could possibly show them. Only two of the drives disappear. My SSD and 2TB HDD are both working fine. I did look in the bios and they all appear to be recognized there.

Another problem my computer is having, which I think may be related because they both started happening around the same time, is my computer won't fully shut down by itself. What I mean by this, is I press "shut down", or even "sleep" from the start menu, and it will go through the process up until the point where the monitors are black, but the tower appears to still be fully on. The fans and LEDs are still running.

The only thing I can think of that possibly started it was a few days ago when I was fragmenting my drives and accidentally cancelled the process about halfway through.

I am running Windows 7 Professional 64 bit, on an SSD. The other 3 drives are HDDs.

Canceling defragmentation should not lead to such issues. Since you're also having trouble with the computer shutting down, I'd recommend that you try the PC with the 2 problematic drives disconnected from the motherboard, to see if you still can't shutdown properly.
Other than that, I'd recommend that you try those drives with a different computer, or at least with different SATA ports and cables on yours, to see if the same thing happens.
Resetting or updating your BIOS/UEFI might also help, so you could give it a try.

Hi,

So this morning I started my computer in safe mode, and left it for a while to make sure that they didn't disappear, and they didn't. I then restarted my computer normally and it has been working perfectly for the past few hours (vs the 30 seconds to a minute before). If for some reason the problem comes back I will try your solutions and see if they work.

Problem came back so I changed which SATA ports the hard drives were plugged into. Seems to have solved the problem.
