I have 1tb Seagate hdd, it make a click noise and take about 3 sec to load before it make a sound.

I believe this should be an internal drive right?

I believe you can use some brand specific tool as well.
Another thing you can try is to use different cables(SATA and especially power ones) and attach the drive to a different port.
It is always a good idea to have a back up of your most important data, even when you are not facing HDD related issues.

Everytime it want to load a folders or programs.It takes about 3 sec to load and then it makes a clicking sound after that everyting is normal, no clicking sound.

Yes,it is.
I've checked the disk using check tools on properties, but no error were found.
Yeah, i think i'll try using the different cables.I'll let you know if this method going well..

I can guarantee you that it is a dead HDD unless your computer is pretty new. When the HDD clicks does the system suddenly slow down? If your HDD is shot I can recommend you free cloning software, a $20 cloning device (you only need this if you don't have two or more OPEN SATA ports), and here is the video on the software and how to use it: https://www.youtube.com/watch?v=2UrgD0e8rp8
