I ordered a x99S SLI Plus on amazon.ca, they sent me an x99S SLI Plus USB 3.1.
On the box itself (not a sticker) is a printed recommendation by Andatec for the x99S SLI Plus..
This made me think the x99A SLI Plus USB 3.1 is a revision of the x99S (since it's newer than the x99S). Eventually I found the only reference to this here on tom's Hardware's review of the x99S

http://www.tomshardware.com/reviews/msi-x99s-sli-plus-motherboard,4116.html
"MSI now offers a revised version of the X99S SLI Plus featuring USB 3.1. Called the X99A SLI Plus, it replaces this board's ASM1042 controller with an ASM1142 USB 3.1 controller via two PCIe 2.0 lanes. The entire 10Gbps bandwidth can be dedicated to a single device or shared over two ports, and MSI states that this adds only $10 to the X99A SLI Plus MSRP. The steep discounts found with the X99S SLI Plus are not available for the X99A SLI Plus, so we'd still pick the original model in our search for value."

So.. now to my question.. replacing the controller with the 3.1 via two PCIe 2.0 lanes.. does this ah heck the board by comparison to the original x99S or is this considered a superior board? I'm not concerned with USB 3.1 at all... Should I be returning this thing and making sure I get the original x99S that I intended?

Depends, does the 2 additional lanes prevent you from using a 16x by 16x SLI or use one of the PCIe slots to gain these two lanes?

[Edit]

I would always go with the new board because you are going to get better BIOS and other support. This may all be academic because of the Broadwell-e being just around the corner.

I personally got the MSI x99s X-Power (Black and yellow board) for my system and was not very happy with the BIOS Flash program bricking my primary BIOS. :( I got it flashed eventually but it left a bad taste in my mouth. Also, I could not for the life of me to find a South Bridge water block. I wished I went with the Gigabyte board in hindsight but I an not your typical user either. Once I got past the flashing problems (MSI if you read this MAKE A LINUX version of the flash program) the board seemed fine. Yes I only have USB 3.0 and only Audio Boost 2.0 but that is what I get for buying a board so early.

P.S. Sorry for the rant.

Rant? No worries.

Found this x99A SLI Plus USB 3.1 review on the way to work..
http://www.kitguru.net/components/motherboard/luke-hill/msi-x99a-sli-plus-motherboard-review/3/

This outlines the newer x99A version replaces the power delivery system with a seemingly less desirable one, the OC pins version of the CPU socket is standard instead (the x99S has the OC socket), and the PCIe configurations are totted as being less than optimal.

USB 3.1 isn't that big a deal to me and the BIOS is adequate on the x99S and can be upgraded.
Now leaning towards following through with the claim and returning this for my original order unless this form provides information otherwise!

" PCIe configurations are totted as being less than optimal. "

That's what I was afraid of. This too depends on what you are planning on doing. Are you planning on running 2 graphics cards at all? Are you installing an PCIe M.2 Drive? I did not know about the power delivery issues. That would detour me as I like to over clock. It is up to you. Me personally, I am lazy and would just keep the board and replace it later but in the end you should get what you paid for.

Ya, the power stuff isn't necessarily proven to be buggy, but between those changes and the socket no longer being the extra Pin OC version the S board has it would seem this board wouldn't OC nearly as well.. I haven't over locked before, but I'm intending to look into once I get the rig..

This is good. Thanks for the link, with that and these other sites I'm now looking at the Asus x99-A USB 3.1 board.

Comprimising on a couple features that I likely won't utilize anyways .. this looks like not a bad board. And the price isn't far off (I'm looking at lower budget motherboards and getting the best bang for my buck). Also that OC Socket that was stripped from the x99S when the updated to the x99A board.. it's Asus tech so this Asus board has it too..
