Which slot? ASUS M5A99FX PRO R2.0 Single GPU setup question

On my ASUS M5A99FX PRO R2.0 there are 4 PCI-E slots. Reading the manual it's recommended to install a single GPU in the top slot (navy blue).

Since my rad for my cooling stick out a little I cant fit my video card in the top slot. Will i limit my video card in any way by using the lower blue pci-e slot? As far as I can tell both slots support 16x. Although my knowledge of lanes is limited and I can't find the info anywhere,

Out of curiousity, do you maybe know why they state "for better performance we recommend slot 1" in the manual (screenshot: http://imgur.com/wJr9zRn ) when the PCIe operating table clearly shows the _3 slot runs in 16x too?
