My basic question is I got a pciex3 Intel 750 SSD and it fits snugly in both the pciex3 x16 and pciex2 x4 slots. Which do I choose and why? It runs fine in both.
The PCIe lanes will run in X16, X8, and X4 (top to bottom) so graphics cards in the first 2, then the SSD.
The wifi card will run on x1 mode, I cant confirm if it will physically fit however, bandwidth wise it will.
If the four lanes in the PCI-E slot are connected to the X99 chipset then those lanes are only PCI-E revision 2.0 lanes. If the four PCI-E lanes are connected to the CPU then they will be PCI-E revision 3.0 lanes.

Okay I'm getting confused all I want to know is if I fill two pcie3.0x16 slots with gtx970s and have the pcie3x4 in the pcie2 slot and possibly the tiny wifi added to the 1 slot will everything work fine? It's x99 with 5820k (28 lane)
According to neweggs specs it should
28-Lane CPU - 3 x PCIe 3.0/2.0 x16 ( x16, x16/x8, x16(GPU)/x8(GPU)/x4(SSD)) *1
28-Lane CPU - 1 x PCIe 2.0 x1(wifi)
