Weird PC Problems Occuring, Related to Storage?

Hello there: firstly, my setup looks like this: WIndows 10 Home, ("upgraded" from Win 7) 8GB RAM, Intel Core i5 4570 @ 3,20 GHz, Nvidia GeForce GTX 970. On Tuesday the 8th of march, I started downloading The Division (the game) in the morning, and set the settings so that the PC would go into energy saving mode after 5 hours, as I predicted the download would last for at least 3 and a half hours. When I got home after 8 hours, after I woke the PC up, the game was downloaded but my mouse was not reacting properly to the movements I made. The mouse arrow was lagging seconds behind my movement, and was not moving fluently. I restarted my PC, and when booting up, the PC was showing me the message: "Scanning for storage problems" in ( C: ) and then ( D: ) and ( F: ), which are my 3 hard drives. I've got a 120GB SSD from Samsung ( C: ), a 500GB SATA ( D: ), and a 3TB SATA ( F: ). After that, the PC message read: "repairing errors". My PC usually boots up very fast, so I was wondering why, after the "repair" was finished and after I entered my password, the PC booted up very slowly compared to normally. After it had booted up, I did a complete virus check, as I suspected it to be a virus. (I used avast! premium security). There were also some things happening that I can't explain: 1. My taskbar was missing an icon, (I found out afterwards it was the Windows Mail program) 2. When I want to click on the Windows logo to open the "Start" menu, nothing happens, and no start menu opens. 3. I also had some performance issues in other areas, like when playing a game, I can't "tab" out (alt + tab) as fast, or not at all any more, which wasn't the case before. 4. My PC still boots up very slowly compared to before, and in general, loading times of opening programs & data etc. have increased.
I usually keep all my drivers and Windows system up to date. Does anyone have a reasoning and solution on how to fix this? Thank you very much, I appreciate your time.

You might try running a full system scan with Malwarebytes if you are concerned about viruses:

How much free space do you have on the drive containing your OS? Did you happen to install the game on your SSD? Make sure you didn't fill it up too much (did you install the game on one of your other drives?).

If you find no viruses and you do have sufficient space on your OS's SSD, you could check if you have a very recent restore point you could revert to:
Control Panel>Recovery>Open System Restore
**Note this will probably uninstall the game (and anything installed after the time the restore point was created) and require that you reinstall it. Check before you restore the...
