Very strange problem with hard disk

Hi, first of all here's my spec. i5 2500k, 8gb ram, nvidia 760, 320g samsung (os installed), wd 1tb (as file storage). Win7 x64

Today i installed a new cpu cooler so i had to unscrew the motherboard and stuff, after getting the job done I reconnected everything and started up the pc. Everything worked properly except that the second drive (1tb wd) wasnt there, i though it was connected so i rebooted the pc and let a CHECKDISK go thru.. after it ended and windows started i realized that the second drive was unplugged so i turn off the pc and reconneted it.

Here's the thing, on that checkdisk it showed that windows replace some "corrupted" files with (what i guess) original files from the OS. After i replugged the second drive, windows loading screen last for like 10-15 minutes and when its done and im able to put the password of my user and log in.. i have no windows bar, no icons, no nothing, just managed to open the task manager.

If i unplug the second drive, everything works fine. So here's my main theory... that files that the checkdisk modified were some sort of properties or something that allowed windows to read and use my 2nd drive.. and now the system just not recognize it.

What i did?
Check the bios to see if the disk shows as connected. It shows as connected.
Check the boot priority to see if OS disk is first. It is first.
Try to "restore system" from the OS disk to revert changes on configuration. Not worked.
Open the disk manager to see if there's something to do there. Stuck on checking for devices.
Make the sata port of the 2nd disk a "hot plug", start windows without the 2nd disk connected and plug while im on windows. 2nd disk shows after a while, but cant access because of "incorrect parameter" and it doesnt show max capacity or current usage.

Im running out of solutions, right now im attempting to upgrade to win 10 to see if something changes.

I'm truly sorry to hear about your issues with your secondary WD HDD. :( Good job with the troubleshooting so far, though. Now, I'd recommend you to try using a different SATA cable with the drive. There's no need to upgrade the OS, however, you should definitely check your motherboard manufacturer's website for any driver updates on the SATA controller and chipset. If you have access to another PC, you can even try plugging the WD drive there and check how it will get recognized.

You should also try running the DOS version of WD's Data LifeGuard Diagnostics. It will allow you to test the HDD without booting into Windows. Once you select your WD model here, you should be...
