My 2nd hdd will disappear from windows

The story goes like this:

I wanted to 'replace' my old 500gb seagate hdd, so I went for a 1TB SSHD also from seagate. My MB is an old eg31mf-s2, that's why i didn't want to waste my money on an SSD, because I won't be able to take advantage of that speed so I'll be fine with an SSHD. I've installed windows 7 on my SSHD and kept the other HDD just like it was (with the OS on it and so on).

Here comes the problem, when I connect my HDD and and try to boot from my SSHD, the SSHD makes weird clicking noises like it's broken and sometimes won't boot... the BIOS recognizes both of them, but, after it successfully boots to windows, for the first let's say 5-10 minutes, the HDD is available in "my computer", after that, suddenly disappears and my sshd will do that clicking sound . If I remove the old hdd and boot normally from my sshd, it works PERFECTLY, READ/WRITe speeds are perfect and there is no clicking sound, no errors, no nothing
The same thing happens if I use both my HDD and SSHD and boot from my old HDD, nothing happens, both of them work perfectly, read/write speeds are also good and no weird sounds coming out of the SSHD.

I will also leave here some information of what I have already done and what pc components I have:
-I have tried to change cables, sata slots and so on/
-My psu is strong enough, 620 watts from inter tech, runs cold with overclocked intel 4-core xeon and gtx570.
-when it disappears, my second hdd cannot be found in device manager, there's only my 1TB SSHD
-updated my bios to the latest version available

So, what the hack actually happens? why does my SSHD MAKE CLICKING SOUNDS WHEN I TRY TO USE BOTH HDD's? even more the old hdd is not recognised by windows? Will I brake my SSHD ?

This is really strange.
I would have assumed that this is some sort of a connection related issue. Yet, you've tried using different SATA cable and port. Have you tried using a different power cables as well? It may be a good idea to do so.
Another thing you can do is to go to your MOBO's website and update your SATA drivers.

In case the issue persists, you can go to BIOS and leave only your SSHD as the only boot option.
It will not hurt to test both drive with a brand specific testing tool in order to check their health status. Alternatively, you can use these: http://www.tomshardware.co.uk/forum/282651-32-best-diagnostic-testing-utility

Well, thank you my man, looks like it works for now (I said 'for now' because worked once too), I have installed latest chipset drivers, changed the power cables and some settings in the bios menu . no clicking sound and I can go through my old hdd's folders :) thank you very much again, I'll come back if something goes wrong (I hope not :D )
btw, both hard drives are healthy.
