CMOS Reset and Now PCI-E #2 Doesn't Work.

So, to preface this: my MoBo is a GA-Z77X-UP4 TH from Gigabyte.

My BIOS was no longer allowing me to access it (would hit delete and get a black screen that didn't disappear), so after some light troubleshooting I decided to do a CMOS reset. I did what the manual said for the jumper (two pins, power off, and place metal object between two to make contact) and TADA I had access to my BIOS screen again. But, when I launched into Windows I noticed only one of my 980Tis was being detected by the PC.

To troubleshoot I swapped the card in the second lane with the first and let it run solo to ensure it wasn't dead. Sure enough the GPU was fine. I then placed the GPU that was formerly in the first lane into the second one. It was not detected.

Did the CMOS disable my second PCI-E lane? Everything else is working fine, and I can't find anything in the BIOS for PCI other than what the display launches from. I'm not exactly new at this, but this is a first, and I somewhat doubt doing the CMOS reset nuked the lane. Should I have unplugged components before the reset, and if so, should I do so and reset again to bring that lane back to life. I kinda, sorta, maaaaaybe need SLI to run most of my games at 4k resolution and max settings.

Your motherboard has support for dual BIOS, did you revert to the secondary BIOS when you noticed the BIOS you're on is causing the issue? That being said, are you sure your BIOS is to the latest available from Gigabyte? Stay away from Beta builds. You can use the instructions in your manual, page 66, to flash your BIOS.

Can you please pass on your full system's specs? I'd suggest returning the jumper to it's original position, if you've yet got a metal object wedged between the two pins, and see if the PCI-E connectivity is resolved. You wouldn't have needed to jumper the motherboard since you could do with only removing the battery from the motherboard and leave it out for at least 15 minutes.
