All usbs but 2 fail after bios

I just purchased a new graphics card and case and transferred my previous system into the new case. Now when I start the system and windows begins to load all of my USB ports die except for two (these are 3.0 but my other 3.0s fail as well as the 2.0s). If I boot into BIOS the USBs work. If I simply re-start, the USBs will not work, if I shut down then start back up, they will work until after BIOS. I did see in device mngr that usb XHCI compliant host controller had failed. I have re-formatted my hardrive and still the issue persists, I have downloaded all drivers I can think of. I am at a loss as to what could have caused this from basically moving from one case to another. MOBO is msi z97s PLUS SLI.

it is usually motherboard related , and often happens in laptops or desktops with very cheap mobos , so if there's anything to fix it's gotta be your motherboard , look for new flash files from you mobo's vendor if they fixed the usb hassle in new flashes then you gotta flash your motherboard
