BOOTMGR is missing! HDD not recognised and ticking.

Hey everyone, really need some help here...I've been at it for a day and a half

I bought a few upgrades recently, a new motherboard (GA-970A-D3P), a new CPU (MD FX-4300 Black Edition 4-Core Socket AM3+) and a new graphics card (Gigabyte GeForce GTX 950 WindForce2 OC 2GB Video Card), combined with what I had; DDR3 12GB RAM (2x2 & 2x4), an Antec TP-650 80plus +12V rail power supply, a 1TB HDD and a spare 150GB HDD makes my system.

Once I had everything installed and settled in I booted up as usual and got the 'BOOTMGR is missing. ctrl-alt-del to restart' message. Now on the first boot up the 1TB HDD did not tick, only on the following boot ups when it was connected did it do that. I should point out that the 1TB was not showing up in the BIOS at any time...

Things I've tried...
booting from CD with Windows 7 professional to try and repair. No dice.
booting from same CD and doing the bootrec /fixboot CMD command gave me the message 'the device is not ready'
I assume none of these worked because the HDD isn't showing anywhere on the system.

I've installed Windows 7 on the spare 150GB just to have something and that works fine. From there I made all the updates for windows, graphics card, mobo etc.

Something else I considered was the IDE/AHCI/RAID/SATA thing which is not something I am familiar with, but right now in the BIOS 'onchip SATA type = AHCI', and 'Port 4/5 type = SATA' (I changed it to SATA from IDE to see if it did anything. It didn't).

For a first time upgrading my PC this has not gone well haha.
I've had the ticking HDD issue before on my laptop so I know what it means, I just hope that its not what I think it is and this is some coincidence that it started ticking right after I get new parts.

Please help!
Best scenario is to have the 1TB working as it did before...but if not I would still want to be able to recover all my data from it...

Update:
The old parts I replaced went into a different computer I have at home. I tested the 1TB HDD on it and it works fine.
So I must have missed an update or driver of some sort...its a Samsung HD103SJ, does anyone know where I can download a driver for that?
