Question about primary graphics card in 2nd PCIE slot.

Hello,

I recently bought a 980 Ti as an upgrade from a 780 Ti and figured I would keep the old card in and dedicate it to physx. I was advised to put the 980 in the 2nd PCIE slot of my mobo for better airflow which seemed like a logical thing to do. My mobo is an Asus Sabertooth Z87.
Unfortunately I am not 100% clear on the workings of how the system chooses the primary card, or if setting the 780 as the dedicated physx card in nvidia control panel automatically makes the 980 my primary. Sometimes my performance in games is not as good as I have read it to be in benches with similar if not worse hardware, so I figured I would ask here if I have done something wrong or if I am hindering myself unnecessarily in some way.
I would just like to know if there is something more I should do to make sure that my system is using the 980 primarily, or if having it in the primary PCIE slot in the mobo is the only way.

Any advice would be greatly appreciated, thank you. Please ask if you have a question or I've left something out.

Specs:
Mobo: Asus Sabertooth z87
CPU: Intel i7 4770k @4.2Ghz
GPU: EVGA 980 Ti (PCIE slot 2), and 780 Ti (PCIE slot 1) in dedicated physx mode.

As long as you are gaming on the monitor plugged into the 980, then it will be using the 980 to render it (can still use the 780 for physx if thats enabled).

This is where I get a bit confused. The 980 only has one DVI port, where my old 780 had two. So I've had to plug my primary monitor into the 980 and my 2nd monitor into the 780. It works, I am just using ports on both the cards so I am not sure if that's messing with anything.
