USB Ports still powered after shutdown on Windows 10

After upgrading from Windows 7 to 10, I'm having issues with my motherboard powering some of my USB or PCIE devices such as the mouse and the internal card reader after shutdown. I'm well aware that it might require a BIOS configuration but I need to know specifically what to disable or enable to stop powering these ports after shutdown.

My motherboard is the ASUS P8H61-M LE/CSM

Yeah, this is fairly common. Certain motherboards have the ability to use always on USB ports. It you don't want this to happen, you can disable it in the bios.
