Dual GPU w/o sli or crossfire

So I have two GTX 980's and a motherboard that doesn't support sli (dumb mistake i know). and when i have my two monitors plugged into one gpu each there is lag while playing games and playing a video at the same time. Is there some lost performance due to the two gpu's or what? my system shouldn't have any problem running this and i just want to lock down the problem

If Windows' multi-GPU support still works the same way it did when Microsoft introduced multi-GPU support in Windows 20 years ago, only the primary GPU gets used for 3D and video overlay hardware acceleration. This means that although you have two GTX980, only the first one gets used and the other gets fed by the first one over the PCIe bus.
