Urgent question about AHCI mode

Hello I bought a SSD and installed in my case. I had searched before about SSD and came across the AHCI mode issue. Now I found that entry on BIOS BUT here is the question. If I set it to AHCI mode then install Windows on SSD, will my HDD which also has Windows installed, work fine? If won't, I will back up my files HDD and reformat it also but it would be very difficult for some reasons.
 
Solution
I solved the merge issue by using a software. I was afraid that it would harm the HDD but thankfully it worked like a charm and merged the unallocated space within seconds. (it was minitool partition program I guess) But my second and more annoying problem still persists. I read on the net that this was caused by AHCI mode and hot-swap/plug option. There were people suggesting to install Intel Rapid Storage program and it was also in my cpu driver DVD so gave it a try. But it only made it worse, I think it tried to disable the AHCI mode because SSD and HDD stopped to show in system tray. Then I uninstalled the program and checked the AHCI mode still enabled on BIOS. I installed a SSD bencmark program which also showed AHCI mode is...
Your hard drive will continue to work fine, but if you want to boot windows from it (I'm not sure why you would), you will either need to update the windows drivers or switch back to your current HD mode first. If you just want to copy files over, you have nothing to worry about.

Thank you for answer. I didn't take the risk and did these:

-I had two local drives on my HDD and I moved important stuff in C to D
-Then I booted Windows DVD and deleted the local drive C
-I switched to the AHCI mode from BIOS
-Booted the DVD again and installed Windows on SSD while my HDD remains as Local Drive D

I don't know I did right but It works well know, I can use my files in HDD. However I have two problems. I can't merge the old local drive C (which now shows as unallocated space) with the new local drive D (which was also the old D). Oddly there is no extend option for D. (grayed) And secondly there is safely remove notification in system tray which shows the SSD and HDD like they are USB. (there was DVDRW also but it disappeared after reset)

Now I am trying to solve these without installing any program.

Lastly I want to learn that what is the optimal temperature for SSD? I used my HDD for 6 years ranging from 36 (idle) to 39-40 (when playing)-41 (mostly in summer) HDD is still same. But now after installing drivers and regular programs and steam with one game to try the loading performance, it's already at 41. Is this normal, should I be worry?

So does anyone have any idea about how can I stop the SSD and HDD showing up in system tray like they are USB? There is also a regedit fix, which I will try eventually.
