Below is essentially my complete build - I do have 2 HDDs, 1 SSD, and a Radeon 7750, too.

Due to my case size and eventually wanting to replace my GPU, I know I will need to have two drives mounted on the top of my case (and ditch the smaller HDD or upgrade and ditch both). I am worried that I am squishing my SATA power cord quite a bit - all 3 are on one chain. Would it better to use a molex to SATA adapter or a SATA power extender?

The end of the chain will fit just fine. The issue is more with the very first in the chain because of the orientation of the plug and how the power cable comes in/goes out. The only molex connected thing right is the case fan - I still haven't changed it so it still the one that came with this case. I will probably swap it with one from my old case.

You may want to
a| Contact Seasonic and see if they have a small cable kit for your unit like Silverstone has for it's Strider series of PSU's for SFF system's.
b| Contact Ensourced and see if he can make you a custom length cable set for your case. You can likewise look in MODDiy or performance PC's or make a custom cable set by yourself but supplies may cost quite a lot. You could also pick up just about adapter's/extensions but the issue is yet with your cramped case and that large {SU thus the shortened cable idea, suggestion.
c| Leave the plugs as is since the connectors are meant to be as they are unless you've managed to expose the wires from it's insulation whereby they are bound for an RMA.

You could shoot us a pic...

You could shoot us a pic to illustrate how small of a space you have to work with/in...?
