To everyone who is taking time, thank you,
I have purchased both AsRock Extreme4 x99 usb 3.1 at the same time with Their AsRock Thunderbolt 2 AIC

I made sure to go over the manual step by step. I am using Extreme4 x99's Bios 1.20 as it was the most stable one I tested so far.

Made sure to try both Pin Settings, although the manual is very confusing about the pin setup on the Thunderbolt card, in the picture it says pins 1-2 is default, the paragraph itself says pins 2-3 is default, I tried both and only time (after enabling in UEFI as well in Thunderbolt / with Security fundtion set Unique ID by default) The Windows 10 picks up on device manager when pins 1-2 selected. However, when I go to System Browser on UEFI Tools It is saying PCIE2 socket is 'EMPTY' which is very frustrating.

So trying to figure out the problem, I thought the header cable going to motherboard TBT may be the issue, so I unplugged that to see if Windows Device Manager still going to pick up yet UEFI won't see it because indeed perhaps that header cable was indeed faulty.

I unplugged the TBT header that goes on the board. I kept everything same, left the Thunderbolt card at the same port and After restart I went straight into Windows Device manager without changing anything, The Device Manager as I suspected STILL showed the very same Thunderbolt card with 'Device working properly" remark.

Just out of curiosity I went back to UEFI, STRANGEST Thing happens, Now FOR THE FIRST TIME, PCIE2 is been shown connected with "Intel Corp PCI-to-PCI Bridge"? (please see photos)

How is this possible Without having the TBT header cable connected to the motherboard?? What does this mean? Intel PCI to PCI Bridge? Do I have a faulty PCIE2 lane or Thunderbolt Card, I have to say I am disappointed so far with the manual and any kind lack of further info & AsRock Thunderbolt's manual is very very limited.

PS. I have made sure to use PCIE2 Slot purely because in its Thunderbolt Manual, that port is listed for AsRock Extreme4 specifically. and also since mine came with USB 3.1 card, I have that plugged in on PCIE3 port already.

I am attaching the following photos of the System Browser screens from UEFI, and the cable that i unplugged, and how it shows up on Device Manager Listing in Windows 10. What do you think in terms of if I am doing anything wrong, or should I test anything else, would it be a PCIE2 slot issue on the board, or most probably an issue with the AsRock Thunderbolt 2 Aic Card instead?

Thanks indeed

Solution
Since you're running on Windows 10, I'd highly recommend that you disable automatic device driver updates and then manually install any drivers meant for your thunderbolt card. It's also advised that you're on the latest BIOS. Can you please pass on your full system's specs? Have you tried lowering the position of the USB 3.1 add on card?
