Putting the x61 as intake would cool your CPU better but will dump hotter air into the case causing higher temps for your other parts, having it as exhaust won't dump hotter air into the case but the CPU may end up running a bit warmer. Try both and see which works better for your case.

For example I use my Corsair H100i as exhaust since temps already get fairly high with my SLI setup so putting the radiator as a top exhaust in a Noctis 450 was the better choice.
