UEFI does not detect second SSD after Windows 7 reboot, ASRock 970 Pro3 R2.0 MB

I have a dual boot system, WIndows 7 + Fedora Linux. Windows is installed in
SATA 1 on a SSD and Linux on the second SSD SATA 2.

When I start the computer, UEFI detects both the disks.

If I boot in Windows and then restart from Windows, UEFI does not see my
second SSD anymore. Also Windows takes
a lot to load after restart (2-3 miutes, as opposed to max 10 seconds at computer start).

If after computer start I boot in Linux (Fedora) and restart, this does not happen.
UEFI sees both SSDs, windows loads quickly etc.

I updates BIOS to the latest version, tried to put the second SSD on SATA 3 port, tried
to change the UEFI storage settings, restored them to defaults,
no change.

I have a ASRock 970 Pro3 R2.0 motherboard and SSDs are Kingston SSDNow V300.

I know you have restored to defaults, but try clearing the CMOS by removing the battery.

Try unplugging the drives and try putting them in different sockets. Make sure the SSD is in SATA 0 (it may be SATA 1 on your board, just the first SATA port)
