CPU fan header broken

I noticed recently that my idle temps had risen from around 30C to 45/50 the I realised my H110I GTX wasnt recognising my fans or pump in corsair link, once I plugged my cpu cooler into a case fan header it all works fine, will there be an issue with me using a normal fan header for my cpu here are my specs if they help.

FX8350 @ 4.5ghz
H110I GTX
Gigabyte GA990FXA-UD5 Rev 3.0
8GB ram
Asus R9 290 4GB
samsung EVO 250GB SSD
Seagate 1TB
 
Solution
You may not get fine fan speed control but that's about it. CPU_Fan header controls fan(s) according to CPU temps and case fans are controlled by MB (mostly North bridge) temps.

sorry I forgot to mention I failed to boot past post on numerous occasions and checked the mobo and It was reading 94C on socket temp then would cut out but its sorted now, I got a crosshair v formula for my rig thanks anyway
