Will this cooler fit in this case?

It's no problem that airflow moves in one direction. I don't particularly like the dual 80mm fans in the back, but the 6600K produces so little heat that it probably won't be an issue.

Skylake generally gets into unsafe voltage before heat gets out of control, even with a relatively low-end heatsink, so I would recommend against spending a lot of money on an expensive AiO watercooler. There will be basically no benefit over something like a Cryorig H7 or Coolermaster 212 EVO, and you'll have additional pump noise and the possibility of pump failure or a water leak destroying your PC.

You are going to have a hard time fitting that cooling system into a rack server case...

6600k hopefully overclocking it to 4.6?

My issue is well it's a rackmount case so I have to deal with the fact that airflow will be um in one direction?
