GTX 1080 vs 1080 founders edition?

The fan is not better and not worse, it works differently and has pros and cons. Yes, it cools the GPU less good but it does not raise the internal case temperature as high as usual custom coolers.
If you have a small case or a case with not that good air circulation, the reference is better than the custom ones.
If you have a good case, the custom ones are better.
The difference is that the "Founders Edition" used to be called reference design and has the nVidia stock cooler. It's generally not as efficient as the aftermarket coolers and has less overclocking headroom.

Worth the extra $100? I look at it as a fanboy tax, if you have to have one now and have to have an nVidia card, you are being charged an extra $100 for the honor. nVidia took lessons from apple and learned that it's all marketing and they can gouge the diehards.

Oh, I thought that maybe the founders edition came with some extra memory, factory overclocking, or more shaders.
