My 1080 Founder's Edition that I ordered as soon as it went live on the 27th is just now shipping and is estimated to arrive on the 13th. Is the Founder's Edition noticeably worse than custom cards? I'm currently running an i7 4770k @3.9GHz, 32gb DDR3, EVGA GTX 780 6gb SC with a 650 watt 80 plus Gold Power supply. If the Founder's Edition is a bit weaker when I do a new build with watercooling, and put a waterblock on the GPU, will that help make up the performance deficit?

It's not that the FE is any worse than the custom cards that will be arriving soon-ish. You've just gotten the base edition with factory clocks and a cool blower style fan.
The main difference will be the new models will often be factory overclocked, and since they'll likely be changed according to each manufacturer's "flavor", the custom PCB boards should overclock a little bit better.
The question of whether you regret it is up to you. If you really wanted to get the card and you didn't want to wait the extra 2-3 months to get it, you made the right choice. If you plan on doing enthusiast-level overclocking and squeezing every drop of performance you can out of it, it's probably better to have waited.
