Hi guys, stumbled upon something weird today. Decided to open the Nvidia control panel's system information, and scrolled down just to take a look at some things when i noticed the section for Bus stated PCI Express x16 Gen 2. Below is my system specs:
CPU: i7 4790
Mobo: ASUS ROG Maximus VII Gene
Graphics card: EVGA SC+ 980Ti ACX 2.0
Based on my own knowledge I know that the mobo and the graphics card is supposed to support PCIE x16 Gen 3 but my card is only running at Gen 2(equivalent to Gen 3 x8) speeds??? Anyone with a possible solution? :\

Yup I just saw that, maybe is falling back to 2.0 for some reason, doesn't make any sense.

Okay, I seem to have found the problem. The bottom two SATA plugs(which are the ones I am using) apparently occupies PCIE lanes. 13thmonkey is right. Will post updates once I get back from work and have the SATA cables rerouted.
