I have recently bought a Sony PlayStation 3 super slim model 500 GB. I was at first unable to connect it to a HDTV via HDMI because the settings were off in the TV for HDMI (I used to play with AV connections before). However, after the HDMI settings were turned on, everything was running fine. But before that, I have kept pressed the power button for a few times to hear the beeps to make sure the HDMI connectivity was OK. Guess, I wouldn't might have needed that if the HDMI settings for TV were kept on by me before HDMI connection. Would it affect the PlayStation 3 afterwards? Please reply as soon as possible, as I am a bit worried.

Also, I am continuously unable to wireless connect the controller. With USB it is OK. Please help.

The wireless controller relies upon the battery within to power it while it's not connected physically to the console. Have you tried borrowing a controller from your friend to see if the controller is the issue and that the console is not compromised? Regarding the noise, unless you see your console being sluggish with games, you've got nothing to worry about.
