My PC gets slower with each reboot.

Hello.
My PC is a year old.
After every reboot it gets slower, it has been this way since day one.
When i change the HDD's SATA port, the computer runs normally for a while.
The HDD light blinks a lot or stays on.
My computer used to turn off by itself, and everytime i started it up it said "overclocking failed".
I eventually fixed this by playing around with the BIOS setting.
I have a 1 tera WD HDD and a 500 megabytes Hitachi one, this last one i got from a laptop.
I'm thinking about the CMOS, but before touching anything i wanted to be sure what could be causing these problems, also, i'm from Argentina, i don't know how easy to get they are here.
I think it's the motherboard, but it might be an HDD problem.
I'm thinming on buying an SSD, so this shouldn't be a problem, it's the motherboard the one that scares me.

My specs are:
AMD FX-6300 CPU
550W Thermaltake PSU
EVGA GTX 960
ASUS M5A97 R2.0

From all the things you've tried, it seems that your second drive is failing. Have you tested your second drive? Did you get a SMART report?

Yeah, you will notice a significant boot/loading times improvement in case you get an SSD. Of course, it would be best to be your OS drive.

In most cases, slower boot times are caused by a failing drive. Keep in mind that it is not necessary to be the OS one.
What do you mean by playing around with BIOS settings?

My suggestion would be to start with just backing up the most important data stored on both drives.
After that, you can test your WD drive with WD's Data Lifeguard Diagnostic tool. Run both short and extended tests: http://products.wdc.com/support/kb.ashx?id=SsQE7v
As for your other drive, you can use some of these: http://www.tomshardware.co.uk/forum/282651-32-best-diagnostic-testing-utility

It would really not hurt to attach both drives with different cables(SATA & power ones) to another SATA port.

Yes, at first i considered that my second drive, the notebook one, was the one making my computer slower, but i couldn't find anything in Google.
With playing with the BIOS setting i meant changing some of the fan's values, i don't know if it's the BIOS menu or if has another name, sorry.
I backed up the most important data in my cellphone, pictures and some of my work, i write a lot, so it's not a lot of space, i have that saved.
I have some other things i don't want to lose, do you thing there is any risk of losing it?
Also, i moved the HDD to be near the fan and it's running pretty smoothly, i think it was overheating a lot.
I'm going to do the tests now.
What do you mean to attach both drives with different cables to another SATA port?
Both drives are getting power from different cables and i change the SATA port they are connected to everytime the computer slows down.
Is this what you mean?

Today i turned on the PC and it booted directly into my second HDD, the one i thought it didn't have Windows, but it tried to repair the drive.
I rebooted and booted my main drive, it scanned and repaired it.
Rebooted, same thing, scanned and repaired, it didn't want to turn on.
I disconnected the second HDD and is now working normally.
I did the test, it passed.
It seems my problem is my second drive.
At first i thought about it, but when i googled about it i didn't found anything so i discarded that option.
Seems i will be getting an SSD.
Anyway of proving my second drive is slowing down my main one?

I had disconnected it and was too lazy to reconnect it just for a test.
Going to make the test now.
It's a shame i have to buy an SSD because i just used it for storing music and Steam games.
It's just media, nothing really important, i don't really want to get an SSD just because my HDD full of music is slowing down the important one, but whatever, i was planning on getting an SSD at some point anyway.
