A Hundred percent compatible, BUT ...
Do you really need that CPU Cooler ? I mean A6 won't generate much heat. If you are planning future upgrade, such as A8 or A10 that won't be matter if you put many fan on your case. Also you wasting your money if youre placing a lot of Fan on your case just to take care of Dual-Core CPU, considering it to save your money or maybe buy some Better performance GPU rather than your APUs IGP. is this only an office build or gaming build ? I think your A6 won't be enough for nowadays gaming system requirements, and placing alot of fan on office or HTPC build is useless.

It is "compatible", but there are some things to consider.
There are no pwm headers for the fans . It would be smarter to buy cheaper silent fans that are not pwm, or even not add extra fans at all. This very modest power computer will not need extra cooling. The money you save should be spent on a dual channel RAM kit. Of higher speed .

The cpu cooler is a great unit but primarily designed for very thin home theater cases . You could use a taller better performing cooler[ which you also do not need] , or just the stock cooler which will work perfectly well [ and probably better than the Noctua ]

The power supply would need an adapter to fit the ATX mounts in the case . I think silverstone include that , but it would be simpler to just use an ATX power supply in most cases

Hard to judge if its an effective spend since you have not mentioned the purpose of the build is

Thank you for you answer. First I'm just building this with HTPC/Office build in mind, Hence why I chose the A6. I was planning on getting the CPU cooler because I had a feeling the stock one might be too tall. I 100% agree with you I went overboard with the fans haha. Just want to make sure everything is cool in the PC.

Yeah, your Noctua is a good fan though, but if this A6 your purchase carry the old APU cooler which its enough to cool down A6, its only like 2-inch of the height, so im not sure if this fan overrun the case, so i'm sure your ITX case can handle this fan perfectly. Also you might need one fan (at least 8CM) on the back of the case to take out the heat generated from your APU cpus, cause AMD cpu are literally hot.

Okay thanks. Sadly the 250d is not available for me on amazon. So I went with Thermaltake Core V1, it seems to be rated well. I removed Noctua CPU fan. The Thermaltake case supports up to 5 inch tall fan so that should be alright. And I swapped out the SFX modular case for an ATX modular case. Am I good to go?

Yes, you are good to go. Also Core V1 supports (or included) 200mm fans on the front, on mini-itx case, it will be pump in cool air to the inside of the case.

(at least pick 120mm fan for front case, and two 80mm fan for the back for better solution if the 200mm fan isn't included)
