If only the pump is getting hot then it sounds like the coolant isn't flowing, the pump isn't pushing the water through the system like it should. Try plugging the pump into a different fan header (assuming that's what powers it). See if that gets the pump working, maybe the fan header it's connected to has a problem. If it's still hot and the hoses are both cool with high cpu temps then it may be time for a new cooler.
Check the cooler hoses and see if one hose is significantly warmer than the other. Try to listen for the pump running or gently place your fingertip against the waterblock to see if you can feel the pump running. Those temps are too high. If you didn't change any settings and the pc is suddenly hotter there may be an air bubble stuck somewhere or the pump died.

I don't know if that program is good. I used it as well and it said my mobo is 511 degrees. Try to find out yourself if it's running hot. check the air in your case. is it hot?
