So I have an Asrock x99 Extreme4 Motherboard.

My CPU cooler Currently overhangs the PCIE slot 1 / is big enough to restrict access to this slot.

I have installed my GTX 1070 in PCIE slot 3 is this ok?

Manual Info on the PCIE Slots.

3 x PCI Express 3.0 x16 Slots (PCIE1 @ x16 mode; PCIE3 @
x16 mode; PCIE5 @ x8 mode)
* If you install CPU with 28 lanes, PCIE1/PCIE3/PCIE5 will run
at x16/x8/x4.
* If M.2 PCI Express module is installed, PCIE5 will be disabled.
• 1 x PCI Express 2.0 x16 Slots (PCIE2 @ x4 mode)
• 1 x PCI Express 2.0 x1 Slot

Dude, why would you confuse people ?
First, the PCIe 3 slot will operate at least on x8. Just read again the spec.
And even if he was using x4 PCIe 3.0 - the huge impact is 1-2% difference. And with x8 slot will be 0 difference.
It's fine to put the GFX card in PCIe3 slot in this case, but would be more logically in slot 1.

no, according to that it will run at x4 speeds, which would severely impact it's performance

install this, then click on the "?" and run the render test

what speed does the "bus interface" ramp up to?

I am just installing the card drivers now. I thought putting it in slot 3 according to that - 'PCIE3 @x16 mode; ' Does this not mean I would get x16.

Although I am using Intel® Core™ i7-5820K Processor - Max # of PCI Express Lanes 28

This mean i get x8

Longtime had my doubts about the PCI-E x16 x8 x4 x1 thing , and doing a deeper search on the subject found this thread and it clarified me all my doubts , and basically , the work done is basically the same . Unfortunately I can not certify this because I do not have a GPU to perform checks on my part.

the 8x slot is the one that looses about 1 - 2 % yes, that is fine

the x4 slot however:

fps loss can be really bad depending on game, also can cause texture-pop in issues
