Boot_device LED stays on for a while

My motherboard is an ASUS P8Z68-V.

It all started when I tried to move my SSD from on top of the PSU(no idea why it was installed there) to the Drive bay where it is supposed to be. I installed it but realized I had forgotten to unplug the power to the Motherboard only after I already plugged it all in. I boot and it fires up HARD then when boot_device led turns red it sort of "resets" (stops) and starts booting quietly. First time it booted okay, but the Boot_device LED stayed on for a while before it booted. so I unplug the SSD, this time with the power cord out of the PC. I leave the PC only on an HDD, install a new Windows. I reset. The same thing happens, all the LEDs flash for a moment while it's powering up hard and then it starts slowly booting when the Boot_Device led stays on for 3-4 seconds. Then it stops and I get booted into Windows.
After that, I reset the BIOS overclock to Optimized defaults. Same thing.
Is this supposed to happen, or I fucked up my motherboard when I plugged an SSD while it was still in power?

Check that in your bios you've disabled all other disks.
On my pc, the default setting is to auto detect all disks, and that...

is it a SATA SSD or does it go directly into a pci express slot?
SATA should have no problems connecting a drive while the power cord is connected
PCI ex. may have an issue but very unlikely if the pc was off.

I guess it's possible to cause some damage if some of the contacts touch a live pin, but there shouldn't be any pins exposed on a motherboard that are live when the board is off.

Maybe try doing a full cmos reset on the motherboard, using the jumper.

I thought about that but I dont have the manual and I dont know where the jumper on this mobo is. Also I can get in the BIOS and I loaded the optimized defaults so it shouldnt be a BIOS problem. It's in a SATA slot. If you can give me the location of the jumper I can cmos reset it.

Hm, now I've managed to install a windows to the SSD and run the HDD. The PC is running without a problem, OC-ed. Can somebody with the same motherboard please confirm if the BOOT_Device Led stays on for about 3-4 seconds when the PC boots, I mean, I think it's just "verifying" it's running as all other lights flash. What was very scary was that it was red and that the boot started out loud and when the LED turned on it went quiet. When the LED turned off, my display turned on and the BIOS came up. It's kind of annoying since it stays on for a bit and to boot from Power button to BIOS is about 10 seconds.

When I set all unused disks to disabled, it boots much quicker.
