MSI 970a-g46 LED1 blinking and fans are twitching

So last night the computer was working fine and shut it down for the night, then the next day when trying to start it up, the computer won't turn on and the LED 1 light blinks with all the fans twitching during every blink. When the power button was pressed the cpu would blink and try to start up i'm guessing and would eventually stop. This is a custom computer me and my brother built from a random hodgepodge of pieces and I have no idea how to fix this. Pieces that I can remember is; msi 970A-G46 motherboard, sapphire amd r9 200 series, FX amd 8 core, 500watt psu, water cooling, 2 x 4gb ram, win 10, 120gb ssd, 2tb hdd.

I've replaced the psu recently within the last 2 years as a previous one had died on me since the computer was built 5 years ago, (was quite obvious since it kept randomly dying) so it would probably be the motherboard, i'll test it with another psu from another computer but it's probably not the psu.

So this is weird, i took off both side covers for the cpu, and it somehow managed to boot itself up normally again, i'm really unsure now what the issue was. At times, the computer won't start up on some days and i just have to plug/unplug the power cord and flip the o/I switch. The event viewer under the administrative events doesn't show anything regarding this either which is also odd. maybe wiggling some wires or something did it but i'm not sure if there was a plug/pin loose anywhere on it. This is the first time that the LED 1 light was blinking and the fans were twitching which I would deem the worst case of this thus far. sporadically this would occur every half a year i guess or so but never this bad.
