So I upgrade my laptops boot m.2 from a 256 GB to a 500 GB. Both ate Samsung EVO. I used the included clone software, and it worked great. On reboot, Windows now saw both SSDs as boot so I had to remove the old one. How do i format the old one? I can't have both installed without the boot conflict.

You just need to wipe the beginning sector of the drive so Windows will think it's blank. You can use Active KillDisk to erase it: http://www.killdisk.com/downloadfree.htm
You don't even have to let the wipe finish, just let it start and run for a minute. You'll probably want to use one of the bootable linux versions and be sure to remove the new SSD to avoid confusion.
