I just put my 290X into my very first system. Ran Overwatch and 3DMark Firestrike.

I noticed that the fans were really loud, and the system was really hot. I forgot to check the temps on load, but on idle it's 54 degrees Celsius for some reason. Is this a safe temperature for the card to be running at?

Sounds better!
I do suggest you add another pair of fans though-one in front for intake and one in the top rear roof for exhaust-to improve airflow. As supplied, the R5 is more about quiet operation than strong ventilation, something even the mighty Windforce needs if it's going to give its best performance.
Re run the tests with GPU-Z running in the background to log the temperatures and report back with the results.

What case is it installed in, how many fans are in use and where are they located?

The R9 290X will be a best to cool, especially if you live somewhere hot, even with that big triple fan Windforce cooler. Also it's not uncommon for a new card to lower its temperatures by several degrees as it settles down.

Using a Fractal Design Define R5...with the two built-in fans. It reads 52 now on idle. But when I was running Firestrike the fans were really, really, loud. And I could feel the hot air when I put my hand on the metal of the back of the case. Believe it or not, there was also a smell like that of a hot glue gun. I have underclocked the card to 980MHz...sitting at around 300 right now.

Is this a new card, one you have moved from a pervious build, or purchased used?
Check the temps with GPU-Z, with the card under load-what are the temps/fan speeds under Firestrike load?.
An old trick is to run with the case side panel off, if the temperatures and noise drop it's a solid indication the system needs better ventilation.

It was a used card. It's fine now. Maybe it was due to the fact that it was a really hot day and I didn't have AC on. Now I do, and it's sitting around 78 or so while running games.
