Hey guys! I just bought a new case today for my rig (a In Win 303) and when I went to plug in the front panel connectors I found out that there is both a 2 pin led connector and a 3 pin one. My motherboard only has space for the 2 pin so is it OK to just ignore the 3 pin connector? Btw the mother is a ASUS A68HM -E.

Solution
no , you can leave the three pin wire unconnected now that you've so well described how they are wired.

The empty four pins on the motherboard header are for what's called a case speaker , it's used for beep codes and stuff like that, not really important at all.

just make sure the polarity is correct + is the colored wire so that the LED lights as you expect it to.

the two pin connector is for your Hard Disk activity light, the three pin is for your power activity. If you look at it closely , you can see that if you pull the plastic retaining tab where the wire goes into the three pin connector, it will allow you to pull it out.. and then insert it into another tab right beside the other wire. that way your three pin power indicator can work on a two pin header.

Both the 3 pin and the 2 pin connectors are labelled Power LED I have already plugged in the hdd led, reset sw, power button, and 2 pin power led. All that is left is the three pin power led connector. there is four vacant pins on top of the 10 pin f panel on the motherboard, should i plug it in there?
